सोऽहमित्यात्मानमादाय मनसैक्यं कुर्यादात्मानं गोपालोऽहमिति भावयेत्

With the words "that am I", taking hold of himself, let him make union with the mind, and meditate on himself: "I am Gopāla."

The mantra describes the very work of contemplation, and does it with the word aikyam — "union".
What matters is by what it is accomplished: manasā, "with the mind". Not "in fact" and not "by nature", but in concentration. What is spoken of is the state of the contemplator, not a change in his essence; Vedānta distinguishes this strictly.
Baladeva Vidyābhūṣaṇa in the Govinda-bhāṣya sets this passage beside the bodily signs of bhāva — tears and trembling: just as the lover's body changes in a surge of feeling, so his speech changes in the depth of contemplation.
And one more note from his same discussion: immediately following these words, in the Upaniṣad itself, come lines where the Lord says to His devotee "you are dear to Me" and "I bestow Myself upon you". If identity were meant, there would be no one to bestow anything upon, and no reason to.
So "I am Gopāla" is the language of love at its highest point, not a conclusion that there are not two.
